This should not happen: after the closure has finished, the current running directory should be the same as before.

Th error is in Z\Publish\Core\MVC\Legacy\Kernel\Loader::buildLegacyKernelHandlerCLI()

when it leaves, it should chdir() back into whence it came, NOT into the web dir.
