The problem is that upon installation and upgrade, composer sometimes wipes clean the install dir (due to the requirement of being able to create a git clone in it, which needs an empty dir).

Suggested workaroround: in the custom installer, always download eZP LS to a temp folder, then move it later in its place, copying over existing files
